Waterproof jackets work by using materials that are both water-repellent and breathable, which can be either coated with a waterproofing material or constructed from a membrane that has tiny holes, smaller than a droplet of water but large enough to let vapor out. The seams of the jacket are also sealed to prevent any water from seeping in.
